I'm up to date on everything and still seeing this. I need to revise my
earlier statement, though; it's not global.

- when I read a message, its UNSEEN flag is removed
- when I use the Mark As menu, the flag is properly applied
- if I mark a message as DELETED, the Undelete command works

However:
- when I reply to a message, the ANSWERED flag is not applied
- when I delete a message using the "Delete" link in either the mailbox or
message views, the DELETED flag is not applied.

No trash folder in use, hide deleted is off, mailbox caching code is off,
config is freshly regenerated.
