Though this was with the fresh preference value from prefs.php.

True, but it would be a great bonus if the MUAs would share their  
flags. I think it's probably safe to use anything not starting with $  
or \\ to be a user flag that should be included.

That sounds overly complicated to me. I'd rather try to add the flags  
automatically where we see them, i.e. when opening a mailbox with yet  
unknown flags. Then see how this works in real life.
My guess is that most users will be suprised (in a good way) to see  
their flags popping up automatically.
