FWIW, this was the cause of this same problem for me.  Fixing it was
pretty sneaky, though - rebuilding php from scratch and running 'make
install' did *not* copy the PEAR and DB directories over as I thought
it would.  I had to manually copy them over.  Then prefs in and out of
mysql worked again.
