question/advice for cvs

I started to write cvs at lists.horde.org but I figured that should be left to
developers only.  

Does anyone have a system/method of updating their cvs and keeping configs
intact?  I am finding myself going through each file. diff is ok but is pretty
ugly.  Any thoughts here would be appreciated.
