It only checks the PHP version to decide whether to display that message.  
That's why it's in yellow and not red (subtle, eh?).  :-)  As long as
you've installed PEAR 4.0.7 you can ignore the message.

I suspect this is a temporary situation, and when 4.0.7 final comes out
we'll probably require that version just to eliminate the separate-PEAR
hassle.
