If that is the case then obviously the installation did fail at an  
earlier stage.

If the initial step of installing PEAR into /var/www/webmail fails it  
does not make sense to continue. Without PEAR installed in  
/var/www/webmail you won't be able to install a separate Horde  
installation there. The stuff in /usr/bin can solely operate on your  
system wide PEAR installation. Don't mix up those two environments.

I just fired up a Debian squeeze image, ran apt-get update, apt-get  
upgrade, apt-get install php5 php-pear and subsequently installed the  
separate PEAR environment. Output looks like this:

pear -c /var/www/webmail/pear.conf install pear

PEAR: Optional feature gtkinstaller available (PEAR's PHP-GTK-based installer)
PEAR: Optional feature gtk2installer available (PEAR's PHP-GTK2-based  
installer)
PEAR: To install optional features use "pear install pear/PEAR#featurename"

If it does not on your side, then you need to figure out what is  
causing the issue. If this step does not succeed there is no chance  
you will be able to install anything in /var/www/webmail.
