Well, I did my usual upgrade with:
/var/www/horde4/pear/pear -c /var/www/horde4/pear.conf upgrade-all
It might be relevant here that following a guide, I remember setting:
/var/www/horde4/pear/pear -c /var/www/horde4/pear.conf config-set
preferred_state alpha
when I was initially setting up horde...Could that be relevant to the
question you asked?

Not exactly in that form though. The only occurrence is as follows:
$this->_instances[$id] = Horde_Tree::factory($name, $renderer, $params);
