It sounds strange.  What says /var/imap/mailboxes?
What are the permissions for each account?

i think you mean that dir to be the partitions_default value in
imapd.conf (mine's /var/spool/imap)
these are the contents of if:

drwx------  2 cyrus  cyrus  512 Apr  9 10:02 stage.
drwx------  4 cyrus  cyrus  512 Apr  6 21:00 user

user mailboxes are inside user/
