Plesk will always, when you do one of their updates, overwrite the files (not
the DB) for horde as it's included in their RPM.
They currently do not have upgrade scripts to save settings from Horde 2.x and
associated apps.  These will come out with the Release Candidates are out.
(Currently it is an Alpha release).
