I'm okay with it, but I think there are two issues.

One, it will be more confusing for ordinary users trying to modify the
code since not everything will be in one place any more.  People are
used to greping in one place, etc.

Second, it will perhaps make it slightly more difficult for people using
a web hosting service to install, or maybe even stop them completely if
they don't have .htaccess overrides or some other way to configure this.
They won't be able to add to the default system PEAR area...  So, instead
they will have to install a local PEAR and configure their stuff to use
this local PEAR instead of the default one (if that is even possible for
them to do).
