Let me try:
The app includes Horde_Form which in turn uses Horde_Core. Horde_Core
includes Horde 5's JavaScript core, including Prototype.
I think it is valid to use prototype in the Horde_Form related js parts.
They should be stored in Horde_Core anyway.
