[i18n] translation.php wipes out messages ?

This is correct. Perhaps you have a broken or too old xgettext version, hard
to tell without knowing more. The update command is essentially a combined
extract/merge command. So if you have problems extracting all strings from
the files, you should only use merge instead that relies on the distributed
.pot files that get updated by us from time to time.
