First of all, IMP knows nothing of maildir, mbox, or anything else.
It uses IMAP to access an IMAP server, the IMAP server is the one
responsible for the on-disk storage.

What IMAP server are you using?  How is it configured?

If I had to guess, I'd say you are using courier.  If so, edit
/etc/imp3/servers.php and set
    'folders' => 'INBOX.',
    'namespace' => ''

(note: copy the debconf-generated config from
/var/lib/imp3/servers-debian.conf into that file and comment out the
include line near the beginning)
